Crime is almost non-existent in Japan; even alone on dark streets, we had no issues exploring the city.
In many cities you might be approached by people on the street, asking for money; this is not the case in Japan. Homeless persons are very few and far between in Tokyo, you'll need to go to one of the parks to find them.
The only time you might be approached is in a place like Shinjuku, where you might be asked if you'd like a massage, or if you'd like to see pretty girls. A good response is "no-res-pa", which means "not interested". Most of the folks who might approach you are from South Africa or Senegal .. thus they are easy to spot.
